Hi @e4ong1031 : I have run Vaxign-ML several times on 3 bacterial proteomes and have consistently encountered a situation where lots of proteins exhibit identical protegenicity score (=90.909091), forming a plateau in the results (when plotting rank versus vaxign-ML score). I'm interested in gaining insight into the reasons behind. Is this a normal outcome, or could it possibly indicate an issue?
I have identified similar results in figure 3d of this paper - rank ~1000
